The Organ is the most important instrument for the accompaniment of hymns and liturgy in the Western Christian church. The first organ in Suomenlinna Church was built by Kangasala Organ Factory in 1963 and had 13 stops. The present organ with 20 stops was built by the Austrian organ factory Kögler in 2021.

In summertime the church hosts concerts of Helsinki Organ Summer festival.
